Because the project was originally called SMT x FE, but they abandoned that idea and turned it into FE but with a more traditional turn based combat system and idols and forgot to include anything from an Atlus game. Heck, even some Persona shout outs would have been fine considering the aesthetic of the game would have meshed well with 4's.

They left out what Persona and newer FE fans buy the games for. And it's not really a crossover.
