I assume he's talking about the fact that purposefully low-res modern indie games aren't actually low-res, but just use pixelly assets, meaning there's no pixel grid, meaning you get apparently smaller-than-pixel fidelity in places. I don't know know why he's circling these examples, he could have chosen way more obvious examples from this game or other games.

The point is that this technique results in a cheap looking product, like 2000's Flash games that used video game sprites. If indie devs want to make a low-res game, they should just make a low-res game.

He used a really minor example, but you'd have to have damaged eyes to not notice when video games have "low res" assets that are sliding around at sub-pixel fidelity like paper cutouts being moved around on a table, creating the little specks of pixels OP is pointing out. It's just ugly and unnecessary - there's no reason for them to do it that way except that they don't care. No need to be upset about that.

I don't know if Shovel Knight was made in Unity. But how this can happen in 2D is sprites being scaled up (4x probably) but screen rendering and game logic (including positions) working on the full 1080p resolution

Could be avoided by either rounding positions to the "big" grid, or more reliably by just having sprites with 1:1 pixels and scaling the whole screen up.
