A story isn't the same as a message.
The story is the justification for the game (or book or movie or etc)'s events. Doom's story involves a failed teleportation experiment that opened a gate to Hell and with it, a path from which demons could emerge and kill everyone. This is basically the reason the player is running around corridors shooting strange non-human beings.
The message is a life lesson the player would learn during or after the game. What would Doom's message be? Killing demons is fine? Remember to conserve your plasma ammo? If you're close enough to shotgun someone in the face, maybe it's better to punch them to death instead?
