I actually looked up some footage and it seemed like a really really cute movie I could watch with my girlfriend until I realized that these guys must have killed at least 30 kitties and puppies during the making. They literally let those already terrified and panicking animals float in a box and fall down a waterfall or fight an actual fucking bear while you can see them biting each other.

The Wikipedia article on the film is pretty fucking vague and makes the situation seem more sketchy than it probably is. This post on the Snopes forums is a lot more informative.

tl;dr guy who wrote and directed the film was a zoologist with his own ranch that had hundreds of animals. They filmed the movie over several years so they had to use a lot of different cats when depicting Milo as a kitten.
Still interesting that there doesn't seem to be any word from the Japanese themselves about the whole controversy. Amusingly, the Japanese wikipedia article on the film doesn't even mention animal cruelty.
