Kingdom Hearts 2 does this. The secret boss (Terra's Lingering Will) is a playable character in a prequel, Birth by Sleep.
Well, actually you play as Terra for most of the game, but in his final battle, you play as his Lingering Will, since the big bad stole his body. It's a pretty awesome battle.
