Reimu B (Needles) has a definite edge over Reimu A (Homing) for me. Stronger shots leads to shorter spells/non-spells and thus makes things a lot easier, based on my experience in back-to-back extra clears using both types.
I confess I like the weaker homing shot types more though when I don't need the edge. When you start out playing you don't know any better and thus I've mentally register the longer spell captures as the "normal".
I've only done a few clears with Marisa on easier difficulties. Marisa A (magic missiles) is my preference though.

I think they all have their uses.
Reimu A is god tier for stages, and only really suffers on bosses.
Reimu B is great all around.
Marisa A has the easiest time clearing bosses, but sucks on stages.
Marisa B is good all around, and has a god tier bomb.
