I think even mercenaries have a little more freedom than what Samus is shown to have. Are mercenaries required to only use equipment that's specifically approved by their clients? Maybe they do, I don't actually know anything about real world warfare, but sealing Samus in a room so she specifically won't confront the SA-X seems out of place for someone who isn't outright contracted to obey orders to the absolute degree.
