Going off of testimony, Kanji's mom said he was out late like he sometimes does, Rise vanished outside the tofu shop, And while Yukiko said the doorbell rang and she doesn't remember anything after that, Naoto didn't have access to that information, and went off the fact that the other people at the inn simply didn't see her there. Going off evidence alone (which is something she had to do before she had access to the testimony of those kidnapped when she joined the party, this is also why she is desperate enough to sit around a bunch of "drunk" morons for a scrap of testimony in the port island club scene), she had no reason to think she had to be ready in her own house.
She didn't want to kill Namatame, she wanted to have him face his shadow, she specifically says that he never faced it and says that she is suspicious of the shadow that was being shown on the TV. All she says is that if he jumped in, there wouldn't be a way out (Note: Where is Teddie at this time, who happens to be the IT's only way out?) Based on her interpretation of the nature of shadows, they are a voice of truth, and an easy way to find out why he was doing what he was doing. It's Yosuke who goes off the rails and wants to kill Namatame. Why would someone who says: "Truthfully, not all the hitches that were nagging at me have been answered yet." want to kill him, when literally every other decision she has made both before and after she joined your party has been ones made rationally.
Also Naoto parrots shit because unless you are a NEET with 20 hours to play vidya a day, the game takes a long time to beat, and you are likely to forget the things that happened early on, when they are important in decision making later on when she joins your party. Her social link is the best one in the game, bar none, and is a better judge of her character than the normal plot dialogue.

Even if she didn't know that her house wouldn't be safe, she should have assumed that eventually the suspect would have to go there in order to kidnap her. I thought it was really interesting, by SL5 you know:

It was interesting because most other characters were open about their problems, but Naoto tried her hardest to hide them, so early on you have to pick up a lot through subtext. The only thing that she really admits to early on is that she doesn't like people worrying about her. It's nice because she is more of an independent person she isn't riding your dick by SL3, you actually have to try to get the girl instead of just saying a "yes" or "no" halfway through the social link. It makes her seem like the complex individual she is coming to terms with multiple hardships, compared to the other girls who really only have one problem, which is mostly one they solve themselves. It made it seem like I actually had an impact on her as a character. Which you do, if you see the different christmas scene, which no other character has.
It was also interesting because her SL played on your sense of awareness, the questions in her social link would be impossible for anyone without a keen eye for the things in the game world and some sense of logic, whereas other people's social links were just agreeing with whatever people say for max points.
