Why not just take them both, and make them into some sort of Adam and Eve. Make them into the parents of all the synths. You are put into some sort of Simulation that makes you think that you are still living in the pre-war era. There are a couple of glitches and you wake up and see you're being held like some sort of Guinea Pig. You manage to escape, but your wife doesn't. That way you have an excuse to want to go back to the institute, and you go from there. It's so fucking stupid.
