The Sigma versions can be more difficult at times but it's the wrong type of difficulty. Sigma is even worse at making enemies huge damage sponges that can one shot you and have impenetrable blocking. They also have a lot of badly designed new enemies. The non-Sigma games make enemies more aggressive, give them more moves, and spawn more of them. And both games spawn the higher-class types of enemies on harder difficulties.

PC version is decent. You have to edit the ini for 60 fps and change some ini values to make the death QTE work properly at higher frame rates, though. Also, the dating mini-game for the Japanese girl crashes after you win it if you have it set to higher than 30 fps

Ninja Gaiden Sigma is an otherwise faithful port of Ninja Gaiden Black. Extra content but at the expense of a few loading screens and some missions as Rachel which may or may not be a good thing depending on your point of view.
Ninja Gaiden Sigma 2 is a port of NG2, more extra content but "streamlines" a few things. Honestly I was disappointed in both versions, NG2 is far too spammy and NGS2 goes the full retard route of lowering the on-screen enemy count and compensating by making them take more damage. PS3 version looks better and actually runs at 720p but the 360 version is like 10-20% harder on the hardest difficulties.
