The Brotherhood of Steel wants every technology for themselves to protect people from war, and wants to start wars to get it. I don't even need to expand on that, they're hypocritical dicks right off the bat.
The Institute wants to create new technology and solve major problems, but only for themselves. They spent all this time and effort making Synths and do not ever explain their reason for doing so. The Synths do not benefit them in any tangible way. They never tell you their motive. They do not explain to you why some are used to kill and replace existing people. There is no motive behind the institute beyond self-service progression of technology and there is no motive behind synths beyond a plot device.

I think it would benefit these open-world games to have certain things on timers. Like if the player doesn't intervene in a certain questline for X amount of time, the NPCs will go forward with their own agendas, and it'll play out in a certain path without the player's input.
Devil Survivor did this pretty well, since a bunch of characters would straight up die if you weren't paying attention and didn't involve yourself in their sidequests before a certain point. Although, it really goes against the "You can go anywhere and do anything!" mentality that Bethesda wants to have.
