As far as I know if both parents have the same genetic trait it doubles the chance for their kids to inherit it. The base chance of inheriting genius is 15%, so you have a 30% chance if both parents are geniuses.
Note that genetic traits always have an element of randomness, it's entirely possible that some members of your lineage will be born with random shit like attractive or slow. The chance for negative traits increases if both parents are related and depends on how close the relation is.

Every character in the game has a "dna" value. I think it's 8 characters long, with 1 slot being entirely random. Unless it has changed, it is possible to bred in good traits to successive generations by making sure both parents always have them. This is an end game thing, though. You won't start seeing good returns on this until many members of your family have those traits passed down.

I learned the hard way as well: do not turn your vassals into family. Family will want to claim the highest rank in the hierarchy. I had a run as King of Spain (after uniting it and whatnot) and frequently turned my sons/uncles/brothers into vassals. Very often they would rebel and I had to crush them time and time again. So, instead, in my current run as Emperor of Scandinavia (800AD start, currently 1100AD) my vassals are not my family, but I wed them to my daughters. We keep better relations and they don't begin rebellions. Only one King, through chance, became King of Sweden and hates me and wants to become Emperor. His children have had many accidents lately though, seems it won't be in the family much longer..

Romancing the crone leads to bad times. At one point my incestuous and burgeoning lineage provided me not with a suitable candidate, but rather the reclusive and disgusting count of where-the-fuck-ever, who was known as "The Black" and had several enemies, on top of being insane.
I decided to roll with the punches at that point, as I had become bored of being the emperor of Britannia. Every prisoner in my dungeon (there were at least two dozen from all the invasions and revolts) was subject to a test. If they could pass ten years without becoming insane, then they could find the release of the death. If they DID go insane, then I would release them. I would say that worked out to about 35-40% of prisoners going free, and insane. By the end of The Black Emperor's reign, I had released roughly 10-15 prisoners of noteworthy status into the world as irredeemably nuts rulers.
It's hard to say how much of a difference that made for my game overall, as it's still in progress and it's not like I'm watching all of those crazy people all the time, but I imagine they must be fucking some shit up in some ways I can't even perceive yet.

Just started a de jure war to gain control of Rosello as part of Hispania (because my heirs betrothed is there and i want to tutor her), King of Aquitaine was stupid enough to take his 11k into battle against my 10k where I had a defensive bonus... his levies went from 14k to 700 (he also lost like 3k from attrition just getting to me), my total losses are at 1400 at the moment with 89% war score.

>Don't give vassals duchies if an infidel holds part of the de jure duchy, they can and will declare holy wars for those counties and gain too much land
>Don't give land to your heir until he's married or he/his regent will arrange a marriage
>Rush for ultimogeniture inheritance laws so your bitch dukes don't vote your inheritance away
>Keep feudal taxation at none it's not worth the opinion modifier and the raised tax isn't very high
>Kill your wife when she hits 45 to further your political power through marriages (assuming ultimogeniture inheritance)
>Don't forget to proselytize counties with conflicting religions

Its kind of basic but marry daughters/sons to the strong kingdoms/duchies neighbouring you to reduce the chances of war when you wish to ignore them and you can also call them into war. Marrying into the royal families of France, the HRE and maybe the byzantines can be pretty effective. i improve massively when i started doing this as often as possible. Nothing else really comes to mind

You can fabricate claims on territory with your Diplomat. Against the same religion, you will have to do this. Against a non-christian religion (if you are christian), you can do holy wars. A more complicated procedure is to invite claimants to your court and wage war that way, but it's pretty advanced in CK2 terms.
