Man, some people are never going to recover from the asshurt of MGSV are they? It may be unfinished, no one can deny that, but it's clear that people like OP would have disliked it no matter how finished it was.
Accept that it was never going to be about Big Boss's downfall, accept that it was never even about revenge really, it was about the players personal story, accept that it was all about the GAMEPLAY.
Accept that it was a giant side story, accept Metal Gear Solid "V". That was the final ruse.

The game will be set in 15 Camp Omega-sized maps, spread out over three acts. Each mission would take anywhere from 1.5-3 hours to complete.
Act 1:
First mission is the rescue of Kaz and some of the survivors of the initial MB attack. Boss fight with a unique member of Parasite Unit, probably with some mindfuckery powers like Psycho Mantis.
Second mission is to search for info on who carried out the attack. Kaz was getting close, and he knew they were in Afghanistan. It takes place in a large desert town that is an active Soviet v Mujahideen battleground. You can choose to side with one or the other, or sneak past undetected. It's door to door, narrow alleys, full on combat though. Boss fight with a unique sniper of PU.
Third mission starts once you have the intel. It directs you to a cave system/tunnel network presumably occupied by Mujahideen fighters. Hand to hand boss fight with a PU assassin in a maze of dark tunnels. After getting through this area, you discover a massive underground research lab where Skull Face is working on Metal Gear.
Fourth mission is the infiltration of the research lab. Commence the indoor infiltration. Showdown with SF. He escapes to a mountain fortress.
Fifth mission is an assault/infiltration of the mountain fortress alongside Revolver Ocelot. Culminates in the battle with MG.

Make the missions more connected like a story, right? The biggest issue with the story was it felt disjointed. Just doing random mercenary jobs until you stumble on a clue about Skullface. In a previous Metal Gear, you'd be HUNTING for those clues. Missions like "find XOF documents" and running into a boss battle, not "eliminate the Soviet commander" you can snipe from halfway across the open, empty map.

Act 2:
First mission begins when The Patriots claim the work SF has done, his body, and the remains of MG from the mountain base and take it to an undisclosed location in Africa. Takes place in the jungle - a REAL jungle level. A particularly brutal child soldier boss fight; Snake is unarmed, child has a machete. Kid survives. Almost as if he were a very blunt hunter of sorts. He was defending his sister.
Mission two starts as the girl tells you what she knows about Cipher and the secret base in Africa. The two go back to MB. Snake heads to the lab the girl was being held. More indoor sneaking. Battle with a unique XOF soldier. After this Big Boss finds that XOF was manipulating SF all along according to Cipher's direction. It WAS Cipher that ordered the attack.
Final mission is an infiltration of the Cipher offshore research facility, posing as an oil platform. Boss fight with another unique XOF. You find the reason the Patriots wanted the body of SF. He had stolen a secret biological weapon Cipher had been working on and placed it in his own body.

There, quality of the game improved ten fold. I didn't hate the third child's inclusion, and Liquids story would have been great with the addition of Episode 51, but you can fault the game for focusing on the useless Parasite story as heavily as it did. I'd be fine with the phantom boss storyline if it didn't feel so hollow.I get that it's the point, but it doesn't make it any less boring seeing a mute boss at all times.

Act 3:
An anonymous tip to Miller says that Cipher is located somewhere in North America. You drop into alpine forest on the outskirts of a base that you suspect may have link to Cipher. Forest infiltration.
Mission two is the infiltration of that base, actually an XOF base. You discover info on the LET project, and meet Eli. Boss fight with unique XOF soldier. You find the location of Cipher himself - a few hundred miles west in Alaska. Shadow Moses island.
Final mission is an infiltration of Shadow Moses. Miller is instructing you, but keeps giving you bad intel, leading you astray, telling you to abort the mission. As you make your way deeper and deeper into the base, you lose contact. Finale with Miller. Multistage boss fight culminating in, what else, a shirtless fistfight on the roof (only reason he stands a real chance is because BB was injured in the previous fight with him in a MG). As the two beat the hell out of each other, Cipher interrupts the fight. Makes them both stop, and says he still has plans for each of them. The attack on MB nine years prior worked just how he planned, it drove the two men apart and made them distrust each other. He has the biological weapon and will use it unless BB capitulates. Begrudgingly, BB agrees to return to Cipher and head FOXHOUND. BB trains David, as Cipher instructs, but is secretly working in the shadows with Eli and Ocelot to rebuild Outer Heaven. Miller still hates BB, blaming him for the deaths of his men and destruction of his base, and begins training David in secret, planning to use him to assassinate BB one day.
Roll credits. Secret phone call is the beginning of Operation Intrude.
Add more stuff about how the horn causes hallucinations. Like when you murder everyone in the quarantine area, have it show the none of them were infected and Venom is just nuts.

And have the child soldiers you recruit end up being the named characters in MG1/MG2/MGS1 who worked for Big Boss or something
