I just finished the game a couple hours ago. It's quite a surreal game, especially with the art and music direction. Combat was pretty boring, but I figured as much from an RPG Maker game.

The zones are just places where different elements are mined and refined.

Zone 1 was comprised of smoke (air) and metal (tools). Hugo presumably mixed up colorless oxygen with that of smoke, hence the perversion. Metal is self-explanatory. Their association is that he might have seen smoke and metal always being together, like that of a car or something else.
Zone 2 was plastic and meat. Plastic being the primary source of construction around him that made up everything disposable and created. Meat is what Hugo considered food. Whenever he ate, he probably associated the presence of plastic with his food of choice, meat.
Zone 3 is sugar. Kids love sugar and crave it, so it's no surprise that Hugo would think of it as a necessity.
So in reality, the Zones are a childish imitation of a world before, but the process is corrupted and twisted from the reality. But the guardians themselves have grown corrupted and twisted Hugo's original vision, hence some of the stranger methods of generation and extraction.

Nice, that jogged my memory pretty well.
My favorite zone was definitely the town with the firebird. Lots of different areas and it wasn't too stressful with grotesque imagery or crazy puzzles. Game had really good sounds overall.
