Two reasons (both are stupid and with proper planning could have been avoided)
1. Accepting the smaller discs increase the cost of the optical drive
2. Adding controller ports for GC controllers as well as the necessary EXA ports for the memory cards would cost even more money.
In both cases Nintendo decided the extra cost wasn't worth it.
They've added GC ports now via a USB peripheral, but you still can't read the discs...

I personally find that the only game I would consider getting a Wii U for is Xenoblade, maybe bayonetta. The rest just dont really seem ambitious, or deep. Like Smash for instance, without getting into fighting game shitposting, I get that it can be played at a skilled level and so on, but unless you're willing to take it really seriously and devote hours to training it and going to tourneys, it is a game you would play maybe once or twice, with no in between.
