Think of it as a predator that has slightly higher brain capacities, it sees something, it eats it.
it finds you, has no idea what you are, figures you're a threat and wants to eat you anyway, you kick its ass but it gets away
it then finds something it does know: a metroid, a huge as fuck metroid. It knows the metroid is higher on the food chain than it is so it tries to kill it and fails, and is too weak to flee this time. Samus comes up and steals the kill twice over: she absorbs the SA-X and kills the Omega Metroid
tl;dr: SA-X prolly went down figuring the metroid was a bigger threat than you at that time, so it went to kill it instead. Samus just happened to be there to pick up the scraps
