The series makes a point of not portraying all of Shinra as evil. A lot of people are just getting a paycheck, even if they're ignorant to the crisis at large, and a lot of people tried to join SOLDIER or the infantry to be heroes and then followed orders.
Not to mention that FFVII also makes it explicit that Barret and AVALANCHE's bombings did kill innocents and cause significant collateral damage, which Barret tried to completely shrug off and ignore as a necessary evil.
