I really like Cloud, he's a cool character with a nice design, interesting moveset, and has a ton of potential as a fighter. Final Fantasy is a huge franchise and has heavy roots in Nintendo, but Cloud himself as the rep? Well, He's probably the most popular one of them all, so I suppose he would fit the bill. Certainly better than Lightning would or the Black Mage.

As others have stated, he is the most prominent mascot of the Final Fantasy series which has heavy ties to Nintendo, publishing the first 6 games in the series as well as some great exclusive side games (FFTA, FFCC). I'd always thought that there was a sore lack of Square representation in Smash, and Cloud is a marketable shorthand for everything in the series.
But in addition to that, he is to Link as Sonic is to Mario. Ocarina of Time and FFVII were the definitive games of their console generation, so having Link and Cloud opposite each other in the same game feels just as fitting yet initially unexpected as Mario and Sonic.
