The Temple was likely considered "generically" Legend of Zelda enough to not specifically be tied down to Zelda II. Other options like Death Mountain or Hyrule Castle would've probably been considered too similar to other stages.
Termina Bay was included because Majora's Mask was the last LoZ game released at the time.
