Pokemon was made for handhelds. They encourage you to go out and trade/battle with other people or friends. Even back in the day, kids who had a Gameboy did this. It was THE main selling point of the games. You can still trade with people the same way in spite of the online features. To make a console Pokemon game goes against its design philosophy altogether, and the ones they did make weren't good.

While they technically do own the Pokemon Company, in business politics, it's treated as an independent company. Neither Nintendo not GF tell TPC what to do, and let it be its own company. Nintendo owns 1/3 of the Pokemon IP, while the rest is TPC and GameFreak.
