Some did. But the species wasn't bred out or anything they were wiped out as a whole. But some europeans have traces of neanderthal DNA.
I don't particularly like Ubisoft games or them as a company. But I like that they're trying to be original. Not many games you'll find a neanderthal as the villain.

Neanderthals aren't ancestors of Homo Sapiens. Some humans (who, at the time, would have been classified as Homo heidelbergensis) migrated from Africa to Eurasia around 500k years ago and evolved there separate from the population in Africa. The Eurasian humans evolved into Homo Neanderthalensis while the ones in Africa became Homo Sapiens who in turn started spreading around the world later, around 100k years ago (while all other human species have gone extinct since).
To be fair, there's genetic evidence of anatomically modern humans and neanderthals having interbred on occasion, but rarely. They're not really our ancestors.
