Parakarry or Bow in the original Paper Mario. I'm glad both cameoed in the sequel.
Vivian or Bobbery in Paper Mario: The Thousand-Year Door. I lean a bit more towards the latter though.
I think that all of the partners in the first two Paper Mario games are pretty solid. They got better in TTYD however.

In Paper Mario I would have to say Chapter 7. The Shiver Region is very fun and has lots of memorable moments, from Jr. Troopa becoming a wizard to the final battle with the Crystal King.
In TTYD it is definitely Chapter 4. It's actually my favorite chapter in any Paper Mario game. I enjoyed it from beginning to end. Sure Glitzville isn't that big and the chapter is mostly battles, but both problems are covered by how good the design of Glitzville and the battle system are.
The chapters also got overall better in TTYD.

Yoshi's a close second, but I like Koops more because his character arc is way better. Yoshi starts out a badass little loudmouthed punk (in a good way), and that's pretty much his entire schtick. Koops however has to overcome his fears and general nervousness to become a badass.
