The only bit about that is the vocal cord parasite thing that is unresolved. We know what happens to Liquid and what happens to Salhalanthropus doesn't matter because it doesn't appear in the later games. You can safely assume the kids abandoned the giant robot and cipher scoped it up again.
Ultimately the game ends when Skull face is killed and the rest is an epilogue but that seems to fly over your head
