The problem is that she likes to switched to a melee weapon in close quarters. I'm pretty sure it's because she's still using her Mr Handy AI which will situationaly switch between it's ranged and melee weapons.

It looks like Bethesda finally figured out how to changed the properties of an NPC without just making multiple instances of them and enabling/disabling them, like how ED-E gets upgraded in NV, each ED-E is a separate NPC.
