the HD Remaster barely looks any different from the GC one. They merely upscaled the BGs with Photoshop filters, and slightly up-ressed the character textures there and here.

While technically true, it's quite a bit more than just that. They did have to make full 3D models out of every room and location, plus all the separated objects and overlays, before the BGs could be created. There's also plenty of actual 3D elements in the locations.
And as if that wouldn't be enough, the guys at the time also had actual dynamic lighting and shadows to be drawn ON TOP of these "flat images", further improving the sense of 3D space.
