The movies tend to make it like the characters have a vague idea of most pokemon rather than in the show where they always go by their pokedex.
The movies also fuck with the lore in the game, like implying there is more than one Regigigas in that scene or constantly making up shit about mew.
I mean, unless there are multiple ones, each with a trio of their own creation, placed at important pokemon holy sites or something.

Movies aren't canon and the shows canon is fucked up anyway.
Ash always returns to the age of 10 and forgets everything and continuity is stiffled because the new movies or seasons are intended for a hypothetical new audience rather than anyone who would have seen the show.
I can understand them not bringing the original mewtwo back out of respect for his dead voice actor, but having Ash literally forget what fucking mewtwo was and not be surprised a guy made another one is fucking terrible.

For one thing, Magnemite isn't man-made and neither is Vanillish. Porygon is man-made and so are things like Baltoy are too.
But if the design is so uninspired that you can literally go to somewhere like home depot, go to a single section, and find everything you need to make the Pokemon, that's bad because of how simplistic in nature it is. I'm not saying Magnemite is badly designed (Magneton is, but only as an evolution to magnemite). Anyone can make it. It doesn't take a multi-million dollar game company to do it. Look at something like Chibi-Robo. It's basically the same thing as Magnemite, but you can't go down to home depot and make him without custom ordering a bunch of pieces or finding a bunch of really really oddly shapen wrenches and bolts.

If you're welding/molding it yourself together, maybe, but even then you'd start out with some kind of metal salt shaker that has another large metal cylinder on it and find scrap limbs. And at that point you can argue for being able to go and make any character at all.
Magnemite is literally a magnetic ball, two magnets and screws. You can pick those all up, exactly the way they are, down at some store. Maybe add a googly eye or some paint. A 6-year old can certainly handle that. A 6-year old couldn't make fucking chibi robo out of parts found at home depot.
