Nothing. They decided to change the story sometime early on in development, leaving only one hint at what was to come before, and autists ate it up and flipped their shit.
Instead, they opted for a game that was connected more thematically than literally through plot events. And that's fine. CT didn't need a direct sequel. Only a baby would want that.

Yes. The writer/director even publically said it was rushed. There was suppose to be almost double the amount of events and story. Same problem as Xenogears.
This is evident when basically half the games story is told to you within one hour on Opassa Beach.
As for what exactly was cut, I don't know. Aside from rumors of many side characters having their own background arcs and more development in the story. Especially Guile supposedly being Magus and I assume a love triangle with Leena and Kid which never developed.

Chrono Cross takes place on an archipelago. A string of islands off the main continent of Chrono Trigger. In other words, it has a heavy water setting.
Final Fantasy X is a string of islands with a heavy water setting as well. And more than a few things, from clothing to 'brown skinned islanders' to plot events, are similar to Chrono Cross.

Sin actually resembles Lavos. A giant bioweapon shell protecting a sentient alien life form. Lavos and Sins' motivations are different, but its not a stretch to say Sin could have been inspired by Lavos. It wouldn't be the first time Final Fantasy took inspiration from something else.
