Its only a hard descion because all the factions are such shit. Minutemen have problems ruling as they are too small and once they grow large they have faction problems almost instantly according to Preston. BoS is just by concept cancerous in the long run but are the best bet at achieving something significant without having the people against them. The Institute is the technologically most advanced but has insubordination problems with their technology due to it becoming semi-sentient and having the people be against it due to boogymen. The Railroad's only use is getting ballistic clothing and the courser chip, otherwise they are dumb idealists that don't understand what makes a thing living/non-living.

I sided with the minutemen only because you get credit for your efforts. You bring them back from the brink and as such you're given the title of General. Any other organization you join makes you do everything but treats you like shit.
The institute makes you the leader but at the objection of basically every one there, BoS, railroad, everyone else makes you do all the work and doesn't give you shit in return. Their basically like the blades in Skyrim, Delphine is the symbol of all the factions of FO4, you do all the work and they toss a few caps at you and keep bossing you around.
I just wish there was a way to kill off all the factions and have it all for myself like in FNV.

The only way to trigger the Minutemen quest is to directly piss off the Institute. You can do that quest that you're on for the Institute, help Railroad of Brotherhood, and then when you talk to Father afterward tell him that you aren't having his shit.

There is no energy/physical separation in terms of perks. The weapon categories are Heavy, Unarmed, Melee, Rifles, and Pistols. Physical and Energy are now just damage types. With the Awareness perk you can pick and choose which gun you want to use based on enemy resistances.

Also, as >>318729323 said, you're going to be more strapped for ammo with energy guns, but if you're selling off your other ammo you'll probably be able to make it work with fusion cells. It's the plasma cartridges that get expensive.

As for the "best" guns, that depends on the weapon type. Also, Plasma now does a mixture of physical and energy damage.

In the Institute quest line, a quest called Mass Fusion will make you enemies of Brotherhood, and End of the Line will make you enemies of the Railroad.

In the Brotherhood quest line, Tactical Thinking will make you enemies of the Railroad and Spoils of War will make you enemies of the Institute.

In the Railroad quest line, Operation Ticonderoga will make you enemies of the Brotherhood, and The Nuclear Option will make you enemies of the Institute.

Minutemen quest can only be done by becoming enemies of the Institute, but otherwise will not set you against anyone.

During the last part of underground undercover, I have to warn Des but everytime I talk to her I get regular dialogue. Not sure what the issue is but I tried console commands to reset conflicting quests and reloading prior saves. I could force completion but it won't start the next quest without a force start so I just said fuck it and stopped playing that run until it's patched.

They can't mutate back their leg. Even when they do mutate, it doesn't repair limb damage, so just keep fucking up one of their legs. Ghouls and Synths have shit limb health in general, so they can show off the dismemberment system in the game.

Raidroad: Equivalent to animal activists. Don't seem to care about anything other than saving the synths. Worst choice by far.

Minutemen: Want to help the common folk. Don't want power or control, just allowing people to survive and work together etc. They don't have a desire (or the resources) to protect/defend the entire Commonwealth. They're a better choice than the Railroad, but still not a great one.

Brotherhood: Power hungry, mostly care about themselves. Not as likely to help the common folk as the Minutemen, but they might if it helps themselves too. Has a fair amount of resources and power, wants to cleanse the Commonwealth of all the mutants, ghouls, synths etc. In the process, this may make all the common people safer too.

Institute: Nobody/nothing matters except for them and their cause. All in the name of a future world. Every person who helped you, or you helped throughout the story means nothing if you pick to side with them. Brotherhood or Institute endings are probably the best of the 4 choices. Institute if you don't care about the Commonwealth as it is now (maybe even the next 100+ years), Brotherhood if you want power/control and to help people as well, but sometimes you'll end up wrecking innocent people etc carrying out orders.
