Super mutants are an obvious failure in every aspect of their design plan. They're not easily controlled, they don't do SHIT but get mad and in the east coast variants collect bags of curiously well-preserved and red meat. West coasters aren't quite so single-minded but still basically have done even less with their time on this world than anyone else.

The nightkin were a later refinement of the super mutant project, but to make a nightkin, you needed a completely untainted human, aka prime normals from vaults.
There weren't a lot of them around, and even if it qualified, there was no guarantee they'd survive the process.
