They explain quite a few times from what I can remember that they replaced people with synths just like how they used to so that when they ran the tests on the human, no one would think they just flat out disappeared and ran tests on the human to help figure out how to make their combat synths better, and be more human.
The people that just disappeared though was implied that they couldn't replace them, or got interrupted in the process.
