Mainly the final battle. Smith representing nihilism and predestiny vs Neo representing hope and a will to choose with the two of them becoming one to destroy each other, the visuals are great, the action is probably the best live-action DBZ adaptation ever made, and Neodammerung is a fantastic song. I really like the way they used verses from the Upanishads as the lyrics too. It's a large part of what got me into theology, spiritualism, that kind of stuff, which is a pretty big interest of mine now. The rest of the movie's kind of forgettable (though I like the Merovingian setting up this "eyes of the Oracle" thing like it's gonna be a big deal and then Trinity just pulls a gun on him, and storming the machine city/going above the clouds was cool), but I think that might be the best final battle in any movie I've ever seen, though I'm fully ready to admit that that's probably because I play so many video games and the final Neo/Smith showdown is basically what you'd expect out of a JRPG final boss.
My favorite parts about the Matrix were always the cool outfits/character designs, the action, the soundtrack, Hugo Weaving, and the philosophical musings (even if a lot of them don't hold up to scrutiny), and Revolutions had all of that in spades. Sure they kind of forgot the plot, but that was never really the strength of these movies in the first place.
