Dark Falls 1-3, though it's mysteries of the ghost variety. Gabriel Knight series, Broken Sword series. Hell, almost all adventure games have you solve some kind of mystery.

The ace attorney games are all good. There's also plenty of fan games based off them that you can play.
Sherlock Holmes has plenty of games on the PC.
Detective Grimoire is short but fun.
Deadly Premonition has a murder investigation at the heart of the plot, but it gets very offbeat.
L.A Noire has investigations as well, but I never played it.

Penumbra is a great game about solving a mystery. Not the murder kind, but a mysterious plague.
Pathologic. The combat is literally there only to serve as an optional means.
The game is all about solving a mystery and it takes a good 50 hours.

You should definitely check out Phantomery Interactive games - Sublustrum aka OutCry and Phobos 1953 aka 1953 KGB Unleashed. Both packed with mystery, eerie atmosphere and gorgeous soundtrack.
