My friend lent me his 3DS, and playing on the go is pretty great.
But it has a lot of issues.
Random crashes, items fucking up, if you pick up the triple a battery trinket and have a space bar/use item, prepare to hear the recharge sound effect go off constantly, even if you exit back out to the main menu.
I guess you can't even unlock the Lost, and that doesn't seem like it will even be fixed, and don't expect Afterbirth.

3ds version is good. minor bugs, i think its crashed like 5 or 6 times inn60 hours? besides one run where i got the 9 volt battery on a god run and kept playingnthrough constant crashes. i forget the exact name of the trinket but NEVER pick up the 'trickle charge' battery

Last I checked they fixed the major freezing bug, which would randomly happen and you'd have to reboot the system to do anything. But you wouldn't lose all of your progress, just that floor, so it was more of an inconvenience than anything.
As far as I'm concerned the 3DS port is fine.
