YU-NO
Don't let aged graphics fool you, it's seriously good game. I say game because there's actually point-and-click stuff going on. And story is great as well, and lasts long time, even if you use guide.
Muv-Luv trilogy
Despite people saying that Alternative is only one worth caring about, you should read earlier two -Extra and Unlimited- as well. They build the characters and world, and you seriously need to read like one route from each to get to good stuff.
Sekien no Inganock
It's a proper fairy tale set in steampunk city where people do anything to get by. Music and visual are also top-notch. Relatively short.

The routes are of varying quality, and editing of translation is suspect. But recommending this because some of the routes seriously touched me, and ultimate ending of series(the second story of fandisc, first one was shit) is excellent.
Rance series
Fucking excellent. Fun story, and gameplay is good with each game doing something different. Read Digest versions of first two, go through third one, then you can enjoy awesome RPG series.
Toushin Toshi 2
The first game is also translated, but second one is considered legendary, and for a good reason. Pretty great old-school CRPG, with surprisingly lengthy story.

Japanese also consider Family Project one of the best things ever, so yeah. It set lots of genre standards, but everything it did has been done better by other games afterwards.
Anyway, Toushin Toshi 2 is a good game, but I wouldn't put it on same level with stuff like YU-NO and Kichikuou Rance. All three are really playable though.

Yeah SG has got to have the worst path system in any visual novel I've played. I remember thinking "man when am I going to make choices" and then I beat the game and realized those trivial cell phone conversations completely determine everything. Was fucking stupid especially given how pointless a lot of them feel yet they have MASSIVE consequences that beg for a guide just to get them all.

It does, but it's terribly done. There's no truly quick skip and it slows down every time you need to answer cell phone texts. The end result is that it takes way longer than it needs to and getting all the endings was a huge pain in the ass because of it. It was just a bad system to do things.
It doesn't help that all the endings but the true ending feel half assed and tacked on. They're just epilogues rather than actual routes, which further makes you wonder why they even bothered. It seems more like they were rushed and couldn't do actual routes so they just threw in some random endings. Only one I thought was interesting was Suzuha's. The stupid cat girl by far had the dumbest one though.

Can you really call Dangan Ronpa a VN? The only straight-up VN parts is the set-up before the investigation sections, and of course the class trial sections. And even the "calm" period before anyone's been murdered has a lot of walking around.

I'd say 999 has it worse. The skip is painfully slow, and fuck having to clear all of the puzzles in room in repeat playthroughs. That's one thing I'm glad VLR improved on.

I can't comment on 999 since I never got very far in it, but at in S;G you skip through ALL this shit just for the last 1% of the dialogue to be different. At least other games have more meaningful differences in routes. This one is literally just the epilogue.

How he went from cardboard cutout to self insert in to a proper commander by the end was also pretty good. The only flaw I'd say was that it wasn't really a natural growth that you gradually see since most of the focus is on the girls and the plot rather than tact. And it had to be planned around Tact having all 5 of the angels available so none of them made as much of an impression on him as much as he does on them.
