that was the powersuit, and the powersuit with the varia adapter on it, if that's how you want to call it. that does indeed have flat shoulders.
BUT in the Chozo Ruins Samus acquires an new, upgraded Power Suit, that with the Varia module has large shoulder. Probably as an attempt to explain why Metroid's Powersuit just changed colors, but in Metroid II, it also changed shape.

Metroid 1 had sprite limitations so the Varia suit has the same shape as the power suit just a different color scheme. Metroid 2 had color limitations so the suit had to change leading to larger soldiers to distinguish for players.
I prefer how Metroid 1 does it. The varia suit doesnt change the looks but ZM added the fully powered/legendary battle suit to help explain it for later entries

yes, the powersuit in ZM has flat shoulder. Even with the Varia Module on it.
But she loses that suit, and gets an entirely new suit that has shoulders at the end of ZM.
This new suit was intended to explain why the Metroid II suit has shoudlers, but the Metroid suit does not. Even though the Metroid II suit originally had shoulders so that there would be a visual difference to the suit upgrades, because the gameboy had a limited color palette. But, again, her attaining the LPS at the end of ZM was an attempt to make that difference... well... make sense.
