Pretty much every place that sold them had a 1 per customer/address limit, and the places that didn't cancelled bulk scalper orders after the fact and opened sales on them again which instantly sold out. So it's no worse than any other highly sought after product.

They go by preorders and past sales info. They probably based it off of the ALBW bundle which far from some out and actually came with the game. On top of that, original MM didn't sell as well as OoT and OoT 3ds sold well but didn't set the world on fire.
You can argue that the cultural demand for the product was very high and that the average gamer would know that, and sure, you'd be right. But game companies almost always prefer metrics and existing data for decision making over "pulse of the community" feelings.
This should lead to higher skus for future first part special editions at least. Though not for, say, a metroid bundle.

Scalpers buying multiple LE's mean that even if Nintendo met the real demand not every customer would get their LE MM 3DS. They'd have to oversupply the systems which is a big risk, if the 5000 wanting the system got it and the scalpers can't the extra to anyone they can just return unsold systems to stores for a refund and Nintendo loses money.

That's pretty much what's happening here. However this doesn't look very good for Nintendo when you also factor in this situation, the scarcity of some amiibos, and the Gamecube adapter for the Wii U.

But the thing is Nintendo would likely spend more than usual reissuing those for the small number of people who still want one and it might actually wind up costing them. How many people would run out and buy the GC adapter again? How many people beyond the small, vocal fanbase really wants those rarer amiibos? If the cost of manufacturing these again is too high, they're simply not going to do it regardless of how many very vocal fans there are out there.
And it's not as simple as "just make more" they likely have ongoing contracts with factories and they can't necessarily reset everything to produce these amiibos again. That might interrupt what is currently going on and cost them again. They have to produce [X] number of them, making a small run would be a lot more expensive than a much larger one per unit, and again there probably isn't all that much demand among people who aren't neckbeards on the internet.
I'd like to see more GC adapters though, not going to sell those GC controllers if no one can fucking use them. Gamestop has/had adapters last month, but you could only buy one in a $140 bundle with four GC controllers.

Tried a Pro controller for Smash 4 and didn't like it. I use it for other games like Bayonetta 2, but I'm so used to the GC controller for Dairantou that it's hard to switch. Those cheap trigger buttons on the Pro controller just don't feel as good as the GC controller's, and it really doesn't fit as well in my hands.
Nintendo should have designed the Wii U Pro controller to be this.
