I'm being honest. If you were planning on buying the game anyways, what harm does it do to pre-order a game? Especially when it's a Japanese game which has already been released in the East and thus opinions can be formed on it (i.e. Xillia 2)

If it's already been released, that's fine. You already know what you're getting into for the most part, but pre-ordering a game before knowing anything. That's just cancerous, especially if you're doing it for the bonuses.
Aside from that, localization concerns and problems with ports. Those are two major issues you have to watch out for if you're pre-ordering anything.
Unless there is "free DLC" or exclusive content there is no po...dem hips.
If you pre-order a game on hype, it might turn out to be shit as you have no way of knowing if it's good.

I'll preorder a really niche game that might not have very many prints, like just to be safe I preordered Bayonetta 2, I probably wouldn't have any trouble, but just to be on the safe side. Or I'll also preorder a games special edition, because not many of those get made.

I think it works fine if it's a series you enjoy, and as you've said, if the game has already seen release elsewhere and it considered good, you at least have that to go off of.
That said, with most games seeing actual new releases, with no prior opinions to go off of, or games in a series being handled by a new company, you're taking a risk.

I think the issue is that places like GameStop tainted what preordering is by making it a huge deal. Having something thrown in your face every time you go to buy something whether or not you're interested starts to get old fast and it puts a bad taste in your mouth.
Not only that but a lot of preorder bonuses feel real gimmicky just to drive sales. No one offers cool shirts or stuffed animals or hats anymore. It's mostly dlc that you can sometimes still get.
Otherwise preordering is fine. You get what you want and can also cancel for a refund if you change your mind. But again that's also where GameStop continues to make the preorder experience bad because some employees will give you a really hard time with cancellations in order to avoid their quota being fucked.

I remember back when it came out Heart Gold and Soul Silver had some nice figurines of Ho-oh and Lugia as a preorder bonus. While small, the quality for them was actually pretty good, especially for a preorder bonus. Still have my Ho-oh somewhere.

Most of the time, sure. But there's still some series, like Tales, where preorder DLC remains preorder code only, and never sees a PSN equivalent.
Speaking of Tales, seeing them stick what was formerly free-with-preorder DLC in Japan exclusively into the $130 Xillia 2 Collector's Edition out here really pissed me off.

Unless you are 100% sure that you are buying the game on day one, then there isn't any reason to pre-order.
Pre-ordering locks you into a purchase with a specific store, meaning that even if another store is offering a sale you can't take advantage of it. Most places have some sort of restriction on what you can get for refunds on pre-orders.
Some places are dicks and try to corner you with retailer-specific junk. This really isn't helpful to you, since most times that means you'll have more than one retailer-specific product and you are unlikely to be buying multiple copies of the game to get them all.
And of course, you don't know the quality of the product you will be getting from a pre-order. It could be a great game, or it could be garbage. Without the pre-order, you freely have the choice to wait and purchase after checking out some reviews. Most places will not let you cancel a pre-order once the game is out, meaning that you're stuck with it if you gave the store your money early.

This is a stupid question. Pre-ordering is not bad if you really know what you are getting. But with the nature of pre-order you usually don't know what you REALLY are getting, instead you just go with the hype, and that is when pre-ordering is bad because it let's you make a mistake, basically the firms to exploit you, making you buy an unreleased game only with the hype they created with their marketing department.
In short, with a recent example, pre-ordering new smash is not bad because everyone and their mother already know what the game is like, hot is it played, the content and so on and on. But not everygame is like that of course.

Even then, it may not be the best option to pre-order it. If you had pre-ordered MK8 at someplace like Gamestop, then you would not have been able to take advantage of deals at other stores. The 40% off another game deal at Toys 'R Us was probably the best offer from any store, assuming there was another game you wanted to pick up.
I still pre-ordered some games - I have Senran Kagura Versus pre-ordered - but that's a game less likely to be in stores and I'm getting some material with pre-ordering it. With something like Smash or MK8, it's basically guaranteed to be everywhere when it comes out. Plus, there isn't really any pre-order bonus with those games.
