No, if he catches you then you just put the item back and nothing bad happens. If you escape with the item you get the item for free. If you go BACK to the shop after stealing, the shopkeeper executes you and when you continue your name is replaced with THIEF in all dialogue.
If you steal an item and then literally never go back to the shop, no one calls you THIEF. The execution triggers the name change.

They would "punish" you by giving you a better boss fight? That's not a punishment. If anything, that encourages players not to hurry to get to Zelda because they want to fight the true boss. But if the harder boss was coupled with a tragic ending, then it WOULD be there as a punishment or a challenge for the player. But in order to actually beat the game you would have to get to Zelda in time, which rewards the player for doing that.
If you could see the normal ending either way then you'd really just be denying content to players who hurry to Zelda as they're told they should. You're punishing people for being invested in the outcome.

Pirated copies have twice the number of enemy spawns making the game way more annoying. The game crashes without any sign right BEFORE fighting Giygas, and deletes your save.
