I'd have to say ChronoCross.
The setting and music come together to make a really nice atmosphere. Chrono Trigger's is pretty good as well, but not quite as solid as Cross' in my opinion. Wish the same could be said for more RPGs today.

Melee's music isn't a good counter either, because its all just songs based on the games their stages are from
64 also has this, but its story is that some kid is playing with toys, so it makes more sense that he is hearing Nintendo music throughout the game. And all the music that isn't based on any nintendo game is really simple or eerie

Melee's only songs that aren't based off of nintendo games themselves are its Final Destination theme, Battlefield theme, and its menu musics. But they all sound different and it just feels like everything is separate in the Melee universe
But where Melee is better is Gameplay, characters, and basically everything else other than atmosphere
Melee's music is alot better than 64's as well, but its not as atmospheric if you can get what I'm saying

This game made me feel more secluded and alone in a hostile environment than any other.
Tell me, fucking tell me you didn't freeze up every time you heard the SA-X foot steps. It was quiet, it was tense, and it was on a tiny little handheld.
It sells the world of an abandoned space science lab super well, and when cracks start to form in the purpose of the lab and you realize how fucked up it is? It feels organic and amazing.

The entire point of the game is a merging of all nintendo properties and they fight in settings from all the different games.
This completely destroys any sense of thematic consistency that could build atmosphere.
You can say it's fun or well designed, or has great music, or maybe has good art direction, or you like the feel of the menus or some shit.
But there's no fucking atmosphere in Smash.
Nobody feels immersed or involved in the game.
There's no camera system to really even observe or experience AN atmosphere.
It is a gameplay oriented game.
There is no setting or narrative to be involved in that would create or emphasize atmosphere.
There is no consistent theme or narrative to create feeling or scale or tone.

Galaxy had WAY more atmosphere than Galaxy 2. Both games had top-notch music, both had generally the same gameplay, barring power-ups. Galaxy 2 even has a significantly better post-game, a higher difficulty, and Yoshi. But it felt tacked on, and lost the feeling of atmosphere that the original game had. It felt more like trudging through the motions instead of discovering a huge magical universe.

anyway not the guy you were replying, but I think atmosphere doesn't necessarily needs narrative or a continuous context or setting.
Some stages in Smash can be very atmospheric, for example the one OP posted. Other aren't, like Peach's Castle.
The music and the stage design/effects help a lot to create the tension and atmosphere. but actual continuity or narrative aren't needed.

The Souls games have incredible atmosphere, I'm surprised no one has mentioned them yet. The series has some of the moments I've been most immersed in a game. I recently played demon's souls for the first time, and even while playing on a crappy CRT I really felt like I was running for my life from a dragon, then got to a building and hid in it while hearing the dragon flying around and breathing fire everywhere outside.
