So, we know that Samus's hands fit FAIRLY snugly into the "hands" of the powersuit. Give or take a couple inches, and obviously her right hand only going so far due to her Arm Cannon. But be that as it may, for all intents and purposes, the gloves are basically snug.
Now, when you see the Powersuit, you'll notice that it's proportions are that of the average human being. The way the arms fall in length in comparison to the overall height show this clearly.
Now, wouldn't this information go to suggest that the feet and legs fit just about as snugly as the arms and hands do? If there was a bunch of extra space at the bottom of the legs, then the arms would be disproportionately small. But they aren't, so we easily gather that the lower half of the Powersuit fits the same way.
Now, from many-a-source we know the Powersuit is (roughly) between 6'0" and 6'3". But for this instance let's use the Metroid 2 manual that states that the suit at it's full height is 6'3". Due to the proportionate nature of the suit, of course accounting for variation, and the probable small amount of lift at the feet, as you would have with any footwear, we can determine that Samus (Before Other M of course. Other M retconned everything I'm saying.) is somewhere between 5'10" and 6'1".
For anyone that is bizarrely angry at this, again, keep in mind as of MO:M, Samus has now been retconned to be 5'5".

The Nintendo Power feature, which says Samus herself is 6'3", is from the same magazine that printed a bunch of dumb non-canon shit about a variety of franchises. There is no concrete canon height for Samus, and there never has been. The best you could do is base it off the size of the morph ball, but even then its scale changes all the time.
OP, that's pretty much what I always thought. A lot of people mistake the SUIT'S stats from the Metroid 2 maual (6'3") to be Samus' own height because that Nintendo Power page showed her with the suit half-off.

Here's my theory, and it's a real simple one: Localization.
Americans have different average heights than Japanese. If we assume that the Japanese devs are basing Samus on their own demographics, her being 5'5" would actually put her at or above the height for average Japanese men, making her a tall Japanese woman.
In order for Samus to be considered a "tall" woman in America, the localization team would have to adjust her height so she's taller than the average American man, at 6'0".
But now in our modern internet age, things are localized a lot more directly and less is able to be slipped past consumers, so they just go with the Japanese measurements. But to Americans, this is a sudden shock because we were always told Samus is 6'0" so that we would perceive her as being tall just like the Japanese do at 5'5".

ZSS in Prime 3 is large but has a larger head as well, which makes it seem like she's shorter compared to OM when you ignore all game context. In-game it's blatantly obvious she's taller because you can see it when she's standing next to literally any other character.

As the Powersuits already confirm, Prime 3 Powersuit is the same exact heigt in proportions too as Smash 4 Powersuit, the ZSS Samus should be the same height if not only slightly smaller than the Prime 3 Powersuit, but it's MUCH smaller than the Prime 3 Powersuit, meanwhile the Other M ZSS is the same heigt as the Prime 3 Powersuit and the Smash 4 Powersuit, meaning yes, Other M ZS Samus is taller than Prime 3 ZS Samus.
