I personally think that a House ending is probably the best answer, since a House victory means that the Legion is beaten back and probably shattered, but the NCR is still left as a strong player in the region. With House as a regional threat the NCR probably won't fall into apathy and bloated inefficiency as fast, and with the NCR as a regional threat House can't really become a completely despotic dictator of the wastes, while still using NCR funding to further his research and engineering projects.Independent Vegas also can work if done right but doesn't have the long term planning that the House ending brings

If Elijah is to be believed, all the technology resting in the Sierra Madre (i.e. a hologram army, Sierra Madre vending machines and The Cloud) will be enough to destroy anything the wielder of these technologies wants to, including a tunneler infestation.
Elijah explains:
the Holograms here kill trespassers. That's what I want. Dump one of those emitters in the middle of any battle, there's no defense. It's like holding light in your hands. Can't fight it... only watch it burn. Just one is a portable army. Arm it - anyone stands against you, dies.
He later rambles about the vending machines and Cloud:
Sources of food, supplies... medical assistance, ammo... make more collars, even print currency. Make a nation. The Cloud allows me to wipe the slate clean. Collars ensure cooperation. Holograms - defense. The Vending Machines provide... everything else. The Sierra Madre can kill nations and build them, using its technology with the right applications.
Tunnelers would be no match for holograms or chemical agents, but even with all that being said, this technology means nothing if no one retrieves it from the Sierra Madre/Big MT. One must also remember that the cazadors and nightstalkers escaped Big MT because the Think Tank was careless and believed the specimens actually were contained, not because cazadors/nightstalkers are on the same level as tunnelers. In order to prevent the tunnelers from escaping their boundaries, a group must 1) recover the technologies mentioned above and 2) proactively sets up these defenses against the possible tunneler infestation.
Also remember that these technologies will likely not be destroyed (perhaps buried, but still there). The Sierra Madre will keep the tunnelers at bay just by being; the Cloud and holograms protect it regardless of how much time passes.

As for Big MT, levels A-W of the facility were presumably destroyed either in the Great War or one of the Think Tanks experiments and the technology below was able to survive that. This post essentilly sums up why anyone who thinks that Independent Vegas is a very shortlived solution is wrong. A scientific-minded Courier has access, and possibly control, over both the Think Tank, the Sierra Madre tech, and the Boomers. Any one of those by themselves already make for a nigh-impenetrable defense, combined there's very little a conscript army like the NCR that relies on brute numbers and little else can do. Not to mention the Securitron army
