All of the games are good and worth playing. Don't at all worry about chronology, that doesn't factor into the gameplay at all.
Super Metroid and Zero Mission are a good place to start, they're generally considered the best. After that, there's the first two, which many people find overly difficult and aged (although I love them) and Fusion which many people find too linear (although I love it). Entirely depends on what you like in a game.
The Prime games are long for the series, each of the 2D games can be beaten in a few hours, so there's not a huge time investment.
The first game is a classic and no-joke, my favorite game in the series. Love the map, the music, the difficulty - just about everything about it. Wonky jumping physics aside.
Metroid 1-3 might be one of my favorite game trilogies out there.

But seriously, unless you REALLY want to see the stuff they updated from Metroid 1 to Zero Mission (the remake), it's not important. You can just play Zero Mission.But still play Metroid 2 though. The movement is much more tolerable in that one.
Also, try not to spoil anything. The games are not that story-heavy, but man, when there is story, it's rad. It's also MUCH more effective if you don't see it coming. So try to be careful.

Interpolating a frame of Samus being fully opaque and a frame of Samus being fully invisible gives the effect of Samus being 50% transparent.
