Hand crafted obsidian blades were not "way sharper than a metal edge". Slightly, maybe, but even then the brittleness of the obsidian made it rather useless for practical application. You wouldn't be able to hit anything more than a few times with a Macuahuitl because all the blades would break. It was even more of a ceremonial weapon and status piece than metal swords were in europe and japan.

From a little bit of this that I read it seems that a flails most logical use would be to swing it over an opponent using a shield. Since the chain can wrap around the shield and strike the person.
But yes it was likely not very practical and only useful for a certain tactic. Like many weapons back then and even today.
