I'm thinking that Elizabeth will learn the true meaning of friendship or something, and defeat Nyarlothetop in P4AU, and use him as the seal, and free P3's soul.
But since P3's body is long since gone and rotted, MC can't return to the living world, so he and Elizabeth will guide others through their journeys so that they may find the answer as well.

Tl;Dr apparently every demon in the series were just rumor demons given life by Nyarlathotep, and when he got wrecked in EP they all sort of went away except for those with extremely strong basis for the rumor IE: Izanami (Being religion and all that)
Also apparently when Nyarly was kill he literally split into every single shadow in existence. I'm not sure how much this rumor holds true but because it's a rumor it has to be true. Plus it makes sense I guess
