I think the rope sparkled and the prefab house has Booster's diary, which emphasizes twice "As long as I survive..." or something to that effect. Even to the point where the second time it does a slow text crawl.
I figured after seeing that, playing again and thinking maybe I can make that jump instead of seeing Booster die.

The hints are pretty vague. Some don't have hints. Like you have no reason to believe there's an item in the Core's boss room. Investigating things to drain Curly and such is fair. Finding Curly's sidequest in the last area and examining the house during the escape is also fair.
But there's only one, weak clue that tells you to ignore Booster, and that's the little red marking on the ground that indicates how to jump over the pit. It's neat that the pit is designed in such a way that it doesn't look possible to make it at first though.

Not really, that's entry-tier sequence breaking.
I think a big problem with gamers is that they expect challenges and secrets to be things they think they could find with only the knowledge of the game you'd gain from a single playthrough. Real secrets should take a lot of effort from people dedicated to the game, something that requires you to collaborate with other people to figure out. Yes, it was something you had to look up a guide to find on your own, but it's still fun to experience it under those circumstances, and the existence of secrets like that fires you up as a gamer every time you see a new game and consider if you want to try to be one of those pioneers on the front line of the game trying to learn it inside and out to know it as well as the developers (or even better than them).
Obviously shit like the Megaman X Hadoken, the Arkham City preview in Asylum, or the burned up code in Fez are shit because they actually require data mining or advice from the developers to figure out, but I love the secrets in cave story where most players will find some of the pieces on their own but need some real devotion to the game to piece them all together in the right order.

I did it a few months ago.
Take it slowly, both in the falling rocks corridor and the big angel filled room. You can usually reach the giant press with full hp + life pot (you will need it)
Cheese the giant press with nemesis + missiles spamming.
Then face ballos. It is hard, the third and forth forms are much easier than the first and second.
That if you cheese te forth form with the ground spikes and the missele launcher, otherwise it is the single hardest boss in the game. Good luck
