Kid Icarus Uprising had the worldbuilding of the weapons, and dialogue which made the characters have personalities (whether or not they are good ones is subjective). Sakurai just decided time was more important and didn't impliment this into the character.
The Pikmin protagonists are mute. We don't have a lot to go on to differentiate Alph from Olimar except "he doesnt use some kinds of Pikmin".
Let's say, hypothetically, time and funds were taken to make Alph and Dark Pit both fleshed out, non-clone characters. It would be EXTREMELY difficult to do so for Alph; he would be about as different as Dr.Mario is to Mario.
Dark Pit, on the other hand, would probably have more care taken to him by Sakurai because of his favouritism, and would have some of the many weapons and mechanics from Kid Icarus Uprising that they didn't use on Pit.
Face it; Dark Pit is way, WAY more worthy of his own fighter than Alph.

A bunch of the trophies are completely unchanged models ripped from their original games, whereas almost every single trophy in Melee had some kind of personal touch to it.
Combine that with the fact that Smash just isn't much fun to play on a portable system with relatively cluttered controls and a little slidepad stick, and I'm beginning to seriously question the need for a 3DS version at all.
