It isn't. Some tossed off back story for Big Boss explains he had Japanese heritage, and Vulcan Raven makes reference to this in MGS1 with his "blood from the East flows in your veins" comment. But MGS4 implies via a flashback that it was a reference to Solid and Liquid being born from a Japanese egg donor. Big Boss never implies or references his Japanese ancestry to Miller, either, so he's presumably some kind of White American Blend.
