In makes more sense in the books. The Faith Militant is comprised on not only poor peasants but also an entire order of religious knights complete with armor and cavalry. Tommen logistically couldn't just kill them all without starting a civil war the Lannisters couldn't afford. Tommen is also like eight, instead of a teenager, so he literally defers to the judgement Kevan and the high council.
