The main problem was that he killed Batts, who was a made guy, while Tommy wasn't. Ray Liotta specifically says that he got killed for that transgression, and also for numerous other offenses he committed. Jimmy and Henry probably didn't get killed because the mob had their eyes on Tommy alone the whole time.

It was enough that the mafia straight up murdered one of their best friends and there was literally nothing they could do about it
People tend to forget that the film is based on true events. So many of their complaints about the story are complaints about what actually took place in reality, according to Henry at least...

Because Tommy was a piece of shit, loose cannon that had always caused a lot of problems with the Batts murder being the straw that broke the camel's back, whereas Jimmy and Henry mostly kept their heads down and ended up making Paulie a lot of money (Jimmy was the mastermind behind Lufthansa after all, he was very valuable to Paulie).
Also, nobody knew for certain that Jimmy and Henry were involved with the Batts murder, all anybody knew was that Batts disappeared the same night Tommy blew up at him and made a scene.
