Political instability in KL is directly comparable to earlier seasons, though. After claiming that murdering the sparrows would lead to mass revolt, Cersei proceeds to murder the sparrows and nuke the vatican without any revolts. Did she kill all of the people who would revolt against her? (This was a hyperbolic rhetorical question, as that would mean the entire population of KL could fit inside the sept)

You need every little detail about character motivations explained, something a show with 4 central characters could accomplish easily, but this is a massively complicated story with several years of intertwining threads that all need to be maintained. Yes you found some minor inconsistencies with the way the world acts. This is not a video game where they are breaking the "rules" they are doing their best to serve a riveting and consistently paced narrative. It should be a noted success of the show that you spend this much time analyzing and complaining about it in the first place. If it truly was "boring" you wouldn't care.

It'd be hard as fuck to fuck over Jon though. Jon has too few enemies around so few people Littlefinger could frame. Littlefinger himself doesn't have Northern allies he could conspire with, the Vale is already pledged to House Stark and all the Vale dudes rose up with the Northerners to proclaim Jon king and Royce hates Littlefinger so even a whisper of conspiracy means he's in trouble. And Littlefinger rarely puts himself into direct trouble.
All he needs to have Jon doubt Sansa again is bring up the Mole's Town meeting. If Jon asks her again how she'd learned about Riverrun, she can either lie again, or reveal she also kept that from him too and prove Littlefinger right that she's still hiding shit and didn't come clean about everything.
Jon can either confront her about Littlefinger's conspiracy accusations with no proof and go against his family and show a lot of trust in Littlefinger's words only, or go along with Littlefinger's set up of Sansa so long as he decides when and where and has dudes he trusts with him.
And bran coming back just further complicates stuff and means too much work to get Sansa the North, gotta let go sometime.
